How likely is an infection following RCT?

I went to see a specialist endodontist today as my dentist could only locate and clean 2 root canals. This lady managed to locate and clean the remaining ones. She is a little concerned that the bacteria she flushed out may cause an infection. I said surely its the same bacteria that would have been flushed out by my dentist so hopefully it will be okay?
I have Amoxicillin to hand just in case the worst should happen. She favours it over Metronidazole although I have that in stock too.
Does anyone know how likely an infection might be?
I am back in 2 weeks to have it finished

Not very. Sounds a bit odd thing to say for a specialist endodontist TBH.
